In the case of an Inquisitor fighting besides the Witch God Cults, it is once again an alliance of necessity, as it was with the coven in Ugdenbog.
You might say this time the stakes are even higher.
As an Inquisitor, you won’t find the warmest welcome among all of the denizens of the Conclave of the Three though. Some see you as a necessary evil, others will be downright hostile.
Try being a necromancer and convincing Kymon’s Chosen of such an alliance. Those crazy zealots want to hear nothing of it.

Massive spoiler from Zentai xD. I was greatly surprised with the Coven’s different dialogue depending on your mastery and i enjoyed to discover it on the moment. Now its ruined with this big spoiler

Really nice GM, the lore around these new factions look sick, and that means at least three new toons to run at least, good 

What I’m curious about is what will happen to the whole Kymon’s Chosen faction once you (presumably) have to deal with “Empyrion” for good? Likely they would turn hostile, and that’d be interesting if you allied with them.
Eh, that’s pretty standard fare for a pantheon’s mythology. The greek gods’ stories alone were like an ancient soap opera. 
There’s always the possibility of the faction splitting in two when the Chosen learn the truth about Kymon’s bargain with Korvaak, and that the god they’ve been following isn’t actually Empyrion. Some Chosen would no doubt opt to follow Kymon anyway, believing - just as Kymon does - that Korvaak is the only one who can save Cairn; but some Chosen might turn on Kymon and it would be those Chosen we’d remain friendly with.
Hmmm… getting some Stargate vibes as well…

Of course I don’t mean to take on the Gods themselves (though you could take on the avatar of Morgoden, and the Wendigo, so… uh… pretty please?

I wonder if by the end of the storyline we could, say, “requisition” some of the cults’ relics for Creed and his merry band.
Also, showcasing those pyramids so often, I really hope for quasi-egyptian gear skins. My wardrobe feels but empty… 
Considering that the world is really fucked up and civilization collapsed in the big scale, I think that Creed’s priorities are far from doing his old inquisitor job. Humanity is in danger and they need as many allies as possible. The fact that he can make an alliance with necromancers and witches shows that he’s past his hostility with those factions.

Creed wields a weapon that does vitality damage and it doesn’t take him long to call upon the witch gods to help Ulgrim. I don’t think Creed has ever really been worried about heresy, more about threats to the empire.
So, here’s a question. Is eldritch realm truly realm of gods? Are the Three from the same category of gods as Arkovian ones?
Before AoM I used to think that the Three made an ascension, and that mortals, usually, can become gods. Like Oleron did, and like Ulgrim is doing now. Then Mogdrogen came and started calling the Three false gods. Is there some distinction, or is Mog just full of himself?
The Three are definitely ascended humans, and I think this is why Mog scorns them the way he does: ascended humans are not, in his eyes, equal to him, a titan from an ancient time.
I don’t understand your first two questions though (about the Eldritch Realm and the Arkovian gods). However, I can say with certainty that the Eldritch Realm will have some part to play in the lore of Forgotten Gods. 
Logically, the Celestial and the Eldoritch are separate realms, and Empyrion and Korvaak are different types of gods. I think that the war of the gods Mogdrogen (and The Messenger of Korvaak) speaks is a fight between the two powers.
Mog is the Titan of the Empyrion, and The Three are keepers of the Eldritch realm dominated by Korvaak, and both are inferior gods.
