In addition to the inherent bonuses from the transmutor itself, would the benefits of the IEE skill-line itself likewise apply to pets?

IEE is an Aura so yes it will fully effect all pets except the initial damage conversion on IEE.

Will the pets likewise benefit from overload/elemental balance?

Yes they will as it’s part of the aura.
