Is there a way to drop the indicators of emptied mines? Am I overlooking something obvious?

No, nothing like that atm.
Drop as in hide the icon?
Once a mine is depleted, it can be safely deconstructed.

The indicator of how much is left in the vein still exists despite being zero. The mine is long gone.
