I feel like i’m getting towards the end of the regular campaign, I have a few questions for end game.
Do Bounties ever stop popping up? Is it worth doing bounties at lower difficulty?
Is it worth making another skeleton key to try to complete the Secrets of the lost at a lower difficulty?
After i complete Act 4 what is the next step?

You can keep doing bounties forever, but I suggest to switch to Elite difficulty instead. Do some more bounties if you can unlock a new reputation level with a faction, so that you A get access to augments, blueprints and faction gear and / or B unlock a new quest. But you will carry over your reputation to the next difficulty anyway.
You can keep doing bounties and it could certainly be worth it, to do them at a lower difficulty. At certain faction standings, you have access to faction gear and augments.
As for making a extra skeleton key it’s up to you, if you can miss a Blood of Ch’thon for it. Than again you can also farm for more blood at certain area’s.
After you have completed Act4 you can try doing a higher difficulty and farm for better gear.
