I already have all the content via GoG but I have also just purchased the Steam version of The base content and Crucible. I have two questions:
Can both be installed on the same PC without causing all sorts of issues?
The Steam version, is that all that is required to play crucible in MP I.e. The base + Crucible

Actually I have a third question:
If I copy the save game folders content from the GoG folder into the new Steam install, given that I would be missing all AoM assets will my character be useable at all?
1). Yes (I own the game from both distributors)
2). AFAIK, all the peers must have the same set. Though I didn’t test it myself.
3). You won’t even get your AoM heros in the vanilla’s roaster.
Thank you. I added another question, do you have any experience with that? The Install prerequisites listed on Steam only mention the base content as needed for Crucible so I’m a little unsure about this.
edit* never mind, I just bit the bullet on AoM also … safest thing is to nuke it from orbit!
I’m a little amazed right now. So I installed via Steam and after the initial first time set up I was informed that Steam Cloud Saves were enabled and would I like to import existing characters. Bearing in mind that my character technically sits in a GoG save game folder, I hit OK just, well, I just did. Boom, my GoG character is now in my Steam account, no messy cut and paste just instant gratification. Well done, well done indeed.

Point to note, if you try this at home turn down your sound before you load into the game. All the achievements will unlock at once and the resulting sound resembles one of the seven trumpets of the apocalypse. Scared the bejesus out of me!
yes and yes, your problem however will be that you only have AoM on GOG but not on Steam, so your chars will not be compatible and you cannot play AoM masteries on Steam at all.
I’d recommend getting AoM on Steam as well, otherwise this will be painful experience with you having to pay attention which char is vanilla and which one is not.
GOG and Steam use the same local save dir, so other than that it is entirely seamless
