I have a question: how can I see skills in a calculator without bonuses from gear?

I would like to see how many points are distributed for the skill “Bonds of Bysmiel”. I was trying to unequip gear, but to my surprise, there is no such option either (or I miss it).

It is not.
perhaps theres an addon for this maybe?
its only showing a blue number (showing that it has bonuses from items, but not how much of each)

Not sure what you mean. The blue denotes you have items giving + to skills. By holding Ctrl+shift you remove those in the calculator. So if you have 16/12 showing blue then by holding those 2 keys you’ll see 12/12 which means you have items giving you +4 to that particular skill. It’s simple arithmetic.
There are no add ons to do this in the game because, as Ceno said, it’s not possible.
