What has happened here?
Can a lightning strike kill villagers by any chance? 
playing on pacifist mode, so either its a deer from hell or something else killed them.
Any ideas?

Might be a pathing issue, means villagers can go there, get stuck and cant get out.

Developers are working on a solution. Best put up a fence or try and flatten the ground or else you will end up restarting the game. (Labours go out to collect the bodies and add to the problems.)
These are the Death Cults the devs keep talking about. Had most of my village get stuck on a fieldstone until I flattened the terrain
Just use flatten land tool in that area, This always works for me. This pathing issue is being worked on.
I had a similar issue regarding getting stuck. But it only hapenned after using the flattening tool. People went to a certain location on a hillside, and got stuck there, beside a recent opened road.
The only workaround that worked was to flat a lot more the region they were getting stuck or reloading the game (but it kept happening soon after).
