In the skill tree of the Arcanist, for example, we have Desintegration at lvl 50 which boosts up 10% Fire Dmg at level 1. Does this % dmg also applies for Callidor’s Tempest even if its not on the same “skill line”?

It doesn’t apply. % damage only applies unversally when it comes from items, devotion and buffs.
Don’t forget passive skills as well, such as Merciless Repertoire and Fabric of Reality.
The tricky part is figuring out what a skill actually does. If you look at Wendigo’s Mark from the Wendigo constellation in eyes of an inexperienced player, for example, you’d probably end up scratching your head wondering if the it’s a buff which gives you a flat vitality damage boost and %ADCtH or if it’s a nuke that does vitality damage and heals you for part of the damage (for the record, it does the latter).
For these things you need either firsthand experience or other players’ input.
