Accidentally built over a clay pit but I can’t destroy this road. Unable to click on it.

This is strange. Clay/sand pits have a lower draw and click priority than roads, so it shouldn’t be possible to make a road drawn under a clay/sand pit. And if it did, the road should still have a higher click priority than the pit.
As I’ve been unable to reproduce what you’re showing, I would be interested in debugging your saved game (.sav and .map). If you’re able to send that in, I’ll take a look!
